Recommended Tuning updates after 4r70w swap?

Hello,

Just finished up a mild 351w and 4r70w swap into a 1995 Mustang gt auto car but I am having a hard time dialing in the transmission tuning. The TV_Press is all over place and its almost always full stall. This is also generating a lot of heat. I replaced the trans cooler with a bigger stand alone unit and I did install a 3100 stall converter.

From a tuning perspective, I have tried the instructions outlined here (http://efidynotuning.com/trans.htm) and updated the gear ratios as needed but does not seem to make a difference.

I have tried modifying the stock u4p0 tune as well as u4p2.

So this leads me to a few questions:
1. Can my engine torque table being slightly off (as in untouched) create these issues?
2. Is this likely a sign of a bad transmission?
3. Is there more to tuning a 4r70w outside of updating the gear rations?

I have a screenshot attached of a short drive where you can see whats going on.

I am nearly ready to pay money to get this spot on, but I am afraid that the transmission is bad.

Its a 351w with stage 1 trick flow cam, gt40 heads and Edelbrock Performer intake and elbow with 75mm TB. Stock bottom end. I have a 340lph pump, 24lb injectors (currently no FPR but will upgrade that in a few weeks and stock 1995 GT MAF.

Update -

1. I was not able to update the BEB file to BIN as I'm using Sailorbobs Cry file and the XLSX from Wes is missing several of the parameters I need.
2. I did pull some codes today:
511 No power to PCM pin 1 or bad PCM (processor)
637 TOT sensor is/was high or open – Transmissions
565 Canister Purge 1 solenoid/circuit failure – Solenoids
621 Solenoid/circuit failure – shift solenoid 1 – Transmissions
624 Solenoid/circuit failure -Electronic Pressure Control (EPC) current is high – Transmissions

I did use this transmission in my last project and it worked great, but before it went into this new car I did J-mod the transmission.

I have 2 theories

1. Need to pull the ECU and clean the J3 port again. The 511 code I assume could be the cause of some of my issues.
2. The harness in the transmission came loose. I have an extra connector I could use to break out and test the EPC, SS1 and TOT.

I am an idiot!!!!!!

This is a 1998 4r70w. I had this in my 89 fox body. I built the wiring harness by hand and made sure it was pinned correctly. I am still using the 98 plastic wiring harness in the transmission and didn't change the wiring on the 1995 harness to match.....

Good deal.. So after rewiring your harness what changes were neccessary to the strategy to make the trans work?

Did you use all 98+ VB sensors/electronics? Or use any 95 model sensors/electronics?
