What changes do I make in the tune to run auto trans in a 04 Mach 1 that has a 5 speed?

youd need to swap to an 03-04 automatic ecu to control the trans the manual ecu physically lacks the hardware

but its as simple as writing the auto tune to it as they are all the same class ecu

So then you can wright the auto tune to the manual trans pcm? Or better to source out and auto trans pcm and tune from there with my QH.

You could write an auto tune to a manual trans (I assume), but because the manual trans PCM lacks the physical hardware to control the transmission, it won't work (and may set codes). You need to find a PCM from an auto trans vehicle.
