I wish for Christmas that I receive the Edelbrock 60399 head I ordered in November 2020!!
One received last year, one on back order. Currently they tell me will be shipped Dec. 3rd 2021.

Is the wiring the same, the 60-pin plug pinout?

If BIDI means Bi-Directional port mapping, then the pinouts are different?

Is there a cross reference or wiring schematics for each someone could link me to?

What is the differences between these hardware?
Both can run 4, 6, and 8 cylinder.
Is one auto and the other manual trans?

1) Yes, not sure how broken out it is, A1C is probably the way to go.
2) Yes, then you need the definition.

Basically, any EFI-SD4xxx hardware will work with any speed density bins with the correct adx/xdf, I think that is correct. Except a manual PCM will not work with an auto, but an auto PCM will work with a manual when told so.
The SD47a is for a six cylinder auto. I am assuming SD40a is a six cylinder manual.
Using A1C, and your SD47 you can tell it what trans your using.

I've read the stock tune off my PCM, without a supported def file, and it has taken me years to understand. Probably spend too much time on these forums than actually tuning my rig. It is a learning curve.

1.6 or 1.7?

Sub_4a1e checks for engine coolant temperature at startup, hot start minimum and cold start maximum.

I would have to assume no, the target lambda is not modified when extra air is injected upstream.
Upstream refers to air added at or near the exhaust ports. This is done to
provide better oxidation of the exhaust gas mixture when a richer exhaust gas
mixture is anticipated. It is not possible to operate in closed loop fuel
control while air is introduced upstream (the EGO sensor may always indicate
a lean condition).
